History:
Raphael's history begins with the mutagen that morphed him, his brothers (Leo, Mikey, and Donnie), and his adoptive father (Splinter) into the familiar ninja turtles and ninja rat dad that many of us know from childhood. He spent his early years training in the sewers of NYC and, at age 15, was permitted to venture above ground with his brothers where they were promptly pulled into a struggle to save the world from the aliens known as Kraang that created the mutagen that had created them. Things only became more complicated when Splinter's old nemesis, The Shredder, arrived in the city as well and added to the list of enemies they had to combat to protect their home.
Raphael rose to the challenge, of course, and after some initial snags while the brothers worked out how to work as a team at all, settled comfortably into his role as powerhouse for the group. He bashed aliens and enemy ninjas alike and did whatever he needed to in order to protect his brothers and the couple of human friends they chanced upon along the way. Even when he really wanted to just yell at them.
This version of Raphael, however, diverges from canon following an incident where he switches bodies with one of the invading aliens. In the canon series, he's returned to his brothers safely after they switch him back. In this AU-verse, he's captured as soon as he and the alien switch back to their rightful bodies and kept by them for weeks while they experiment on him. The Kraang were hoping to learn more about how the mutagen had interacted with his DNA to make it more effective on earth species, and they also couldn't pass up an opportunity to learn about any weaknesses the turtles might have so that they could use them against the remaining three brothers.
Eventually the Kraang run out of use for him and cut a deal with the Shredder to exchange Raphael in return for the use of some factories he has access to. And then they invade but are driven back again by the remaining turtles and turtle companions, but poor Raphael is locked in a cell in Shredder's lair so there's not much he can do about it except worry himself sick about everyone. Tragic! But Shredder's plans are even worse.
See, Shredder's been having some issues with his adopted (read: kidnapped) daughter, Karai, and has decided that mind control is the best way to deal with a rebellious teenager. And since he's got his arch enemy's son in his clutches he decides to use him as a test subject for the process. It works quite well, unfortunately, and the Shredder all too happily unleashes him on his own family with orders to destroy. As of yet Raphael hasn't been successful (thankfully), but under the effects of the mind control he's all too eager to follow Shredder's orders to the best of his abilities.
Personality: Raphael is a hot-head teenager who exudes confidence and self-assurance to the point of prideful arrogance. He knows his own abilities and strengths and is constantly trying to surpass himself, to reach that next level. He wants—needs to be the best, but not just for personal satisfaction (though it would certainly seem so to an outside observer). No, Raphael's need to constantly stay at the top of his game comes from his fierce loyalty and dedication to his family and friends. He wants to support and protect them, and the only way he knows how to do that is through his skills as a ninja.
Unfortunately, sometimes this can manifest into arrogance. He doesn't just want to feel like a powerhouse, he wants to be seen as one. To be seen as infallible. If he feels like his brothers or Splinter see some flaw in him, it shakes his entire persona. We see this when his skills at dodging suffer while his brothers insult him as part of anger management training, and again when he tries to step into a leader role and ends up getting Mikey hurt—he practically freezes up entirely in that situation. He hates feeling like he's not good enough or strong enough to protect his family, and that fear leads to the overcompensating arrogance.
Raphael is also impulsive in many ways—usually aggressive since he's the hot-headed one of the bunch. He's especially quick to act in fights, taking the straightest, easiest path he can think of to beat his way to victory. When he's frustrated with his brothers, his first response is to lash out with an insult or fist. He's made progress over the course of the series to rein his temper it to a degree. When it counts, at least. He's still short tempered when it comes to being frustrated with friends and family, but he's better at not rising to the bait when enemies try to set his temper off in the middle of fights. Not perfect yet, but better.
Aside from all of that, Raphael is a sweet guy at heart. He cares about his brothers and isn't so hung up on appearances that he doesn't let them know that from time to time. He makes a point to tell Mikey he's great when he gets betrayed by a friend, thanks Leo for his actions as leader from time to time, tells Donnie how smart or great he is when he makes breakthroughs. There wouldn't be much point to fighting so hard for them if he didn't let them know it from time to time. He's also quite fond of animals and at one point even had a pet turtle of his own. It's also heavily implied that he's managed to train most of the pigeons around their home territory. Animals are just a quiet love of his.
Of course, all of this describes Raphael as he is in without the effects of mind control ruining basically everything, and while I will ultimately be reversing the mind control to play out a recovery arc, he'll initially be under its effects when he arrives in Cosmographia so it's pretty important to discuss the kind of person he is in that state as well.
His quick temper is still present, of course, but without as much of the restraint that he's learned for himself through the course of the series. If anything he's even more rash and impulsive than before. He's desperate to please The Shredder and earn his praise, and every time he returns to him empty-handed he's threatened, given ultimatums, or even punished outright. Because the mind control keeps him from feeling anger or resentment towards Shredder over this treatment, all the negative feelings come out in the form of acting without thinking, rising to the bait when taunted, etc.
He's also manipulative at times as well as firm in his belief that he's not under the influence of any sort of control. He knows that the turtles and Splinter all insist he's one of them, and in the past he's let them believe they'd finally convinced him and overcome the mind control! But he only took advantage the moment they dropped their guard to launch an attack. He's so confident that he's in his right mind and that Shredder is his true master that he's willing to ignore any and all evidence to the contrary.
And yet there are hints of the real Raphael that continue to shine through and give his brothers some hope that he's still really in there. His love of pizza has never wavered, and he's every bit as arrogantly confident as they remember him being. And, perhaps most telling, when he faces off against them he's almost always sure to keep it a fair fight unless he knows he's being watched by Shredder or one of his other goons. He doesn't strike them when they're down or while their back is turned—even when he's laid a trap specifically to get them to drop their guard. He makes sure they see him coming.
Gem Considerations: Ruby! The personality qualities listed for this stone are courage, passion, strength, and adventure which are fairly close to the kind of person Raphael already is and what I want to stick with. He's naturally brave to a fault and has no qualms about adventure (though with a stone encouraging it he may lose some of his caution regarding it.) And he's extremely passionate about his skills as a ninja and protecting his family. Having the extra support of all these traits built into the gem I'm giving him will help him recover from the trauma he's been through as a result of the AU I've chosen for him--keep him focused on a path to recovery and reconnecting with his brothers.

All of Raphael's skills are within the realm of what an average human can learn to do (within the context of his series). He's undergone lifelong training to achieve it, but it's not super human talent.
He'll think gaining new powers is REALLY COOL in the excitable way teenage boys love cool shit and will be all over learning how to use any new talents.

- A bunch of baby turtles and a human are hit with alien mutagen and turned into mutant baby turtles with a rat mutant dad
- Rat dad raises them as sons and trains them to be ninjas in the sewers of New York City
- When they turn 15 they earn the privilege of going above ground and run into aliens!!!
- Cue a lot of fighting aliens and mutants to prevent their attempts at an invasion
- Also rat dad's mortal enemy shows up in NYC which means they have to fight aliens AND ninjas now
- Conflict continues until Raphael switches bodies with an alien and is captured after being returned to his own body
- Raphael is subjected to experimentation to determine exactly how the mutagen interacted with his natural DNA to cause the changes it did and to find weaknesses that can be used against the remaining turtles
- Later on, he's given to rat dad's enemy who employs mind control to use him against his family
